Megaupload manager is done but I need to improve it as "downloading" the list of files is very slow from megaupload :(

eg. I tried 50 000 files and it takes about 20 mins ...

z_o_o_m, with this MU File Manager are you be able to make directories and copy files into them? I have more of 36000 files and this is esential for me.  ;D ;D

sorry, I can't help ...

but you can try this ;)
1) go to file manager
2) write this instead of URL
javascript: alert(document.getElementById('filter-by-page').options[0]=new Option("1000",1000));
3) confirm it by ENTER
4) just choose first option in the select field where you select number of items per page ;)
