Which site do you use? My program supports that only with few sites like Google Drive.
You just set "Base folder" and "Target folder" option when you add files (Quick settings page 2)

How to upload directory respecting directory and file structure?.

My folder estructure:
folder01
     folder02
          file03
          file04
     file01
     file02

upload:
folder
     file01
     file02
     file03
     file04

I upload files but do not create any directory put everything in the folder you assign without respecting any structure.
